Rufus was the head of the Auror office and Amelia was the head of law enforcement. What is the difference?

I think the main difference is that Amelia ran the entire Department of Magical Law Enforcement (which consists of the Auror Office, the Department of Intoxicating Substances, Improper Use of Magic Office, Misuse of Muggle Artefacts Office and the Wizengamot Administrative Services) whereas Rufus just had the one department to run. Amelia would have been his boss and everything he did probably would have went through her. Each sub-division probably had its own Head who all reported to her.
